From the Domino point of view there is not much to worry about...
Your headaches will be caused by 3rd party tools + their compatibility.
Only a few vendors fully confirm 64 bit compliance, just to name a few possible areas for your headaches:
- Backup software
- Monitoring Software
- Specific DLL files used by some Apps
- Reporting Software
...also please keep in mind that you will not be able to do an inplace upgrade! Windows needs to be upgraded via Rip&Replace!
